From the very start, Bonnie has antagonised her. The first thing she did was try to pull a knife on her and claim her "bounty" so needless to say Bonnie fucked it all up. Lilith didn't have to play the Darkstalker act! She didn't feel like she had to until Little Miss Hunter had to start going on and on about how she was a demon, an untrustworthy monster and her sworn enemy!!!! And that's y'know, a bit of a touchy subject when you know that humans are naturally geared to be afraid of a creature like her, which Lilith really didn't want to deal with. No one else cared that she was a Darkstalker!!!!

She's convinced that if Bonnie were out of the picture, she could be happy in Nyoi-cho. No one could blame her for thinking that, either! Kakyoin even said that he still liked her! That's proof that she's better than Bonnie, more pleasant than Bonnie, and she knows she's stronger than Bonnie... at least back home.
She also hates that Bonnie seems to know more about Lilith than Lilith knows about Lilith, hence her pathetic attempts at pressing Bonnie further about Makai. She's confused, she doesn't know who she really is or how she fits in to the scheme of things, and Bonnie as a constant reminder of Makai really peeves her off.
Lilith regrets every single moment that she had Bonnie in her grasps and didn't murder her. Up until their last run in, she saw everything she did as making the score even between them. Even this, she'll find a way to justify her actions in her usual taunting matter, because she thinks Bonnie is a joke. She purposefully does things to antagonise her and watch her explode, because she knows that people won't hold it against her... and she knows it will piss Bonnie off even more to know that.
Deep down though, Lilith didn't want any of this to happen, and if she actually knew what fear was, she might say that she does... almost... fear Bonnie at times. She wanted to live her life normally and make the most of this body, and she doesn't know how to handle the trainwreck she's played a huge part in. There have been brief moments where she thinks she could manage to work alongside Bonnie without completely ripping her to shreds, but after her spiel about Lilith being a fraud...
