So, initially. Bonnie figured Lilith would be a fun little diversion, someone placed there to test the abilities she's been given. Her wish was to have enough firepower to kill any Darkstalker after all! So even though she was dumb and made a non-attempt right when they met, she figured that due to Lilith's initial oblivious and playful nature, she'd get over it and they could work together. Hence why she extended the olive branch a few times!
Her initial hatred even just came from a blanket hate and distrust of Darkstalkers in general. Monster racist or w/e! Lilith wasn't special, even though she had ties to the Aenslands. But also that she has consistently felt that nothing has truly been her fault, and even the one actual time she tried attacking, nothing happened because she had no weapon. She was brainwashed the first time, led astray the second time. But Lilith still hated her and made it no secret that she wanted to kill her. So, she returned the feeling.
Even despite that, seeing her so well-liked by everyone, winning everyone over in March and everyone still seeing her as just another magi pissed her off even further, while she was the one being called dangerous. She knew that Lilith would try to do SOMETHING one day, and she felt like being the only one seeing it was going to drive her nuts. No one else seemed to give a shit, and it only increased the hostility. And then! They fought, and Bonnie just threw up her hands. At that point, Chiaki and Madoka were trying their hardest and she was disgusted by what she saw in the dungeon, so. Do this once and they're done. She could live without having to deal with her again. Hence why she's sure Lilith is trying to get her attention when making snide comments during meetings and etc etc.
Aaaaaand then this month happened. Without spoiling too much, she figures that after that display, after being publicly massacred, everyone's going to welcome Lilith back with open arms, and it's going to drive her up a wall. Every semblance of her hating her because she's a Darkstalker or a nuisance is gone, and now she just plain personally hates her. Like, maybe it's not true, but in her heart she's gonna feel like she hates Lilith 100x more than Lilith ever hated her. Especially since she literally stopped her from getting her memories back, and yes, helped her lose more.
Bonnie was probably the key to any sort of understanding ever happening like, months down the line, and not only has the bridge and everything around it been destroyed, the earth has probably been salted so that nothing will ever grow again.
